Has anyone ever had an issue with running ESCs with BEC circuits which connect to a RC mixer? i.e. the mixer getting mixed up as the power is running through it to power the whole system?

If you are running spektrum receivers, the BEC from the vast majority of speedos won't power that and a mixer as well. I'd recommend a seperate BEC.
ok cool. I've just received my botbitz ESCs so ill be needing to cut the red wires on both
if I'm running two ESCs (with BEC circuits in both) and a separate BEC, do i cut both red wires on the ESCs? one of the botbitz ESCs isn't working and I'm hoping I've messed up on this simple mistake!

I know this is a dead thread but just to help anyone else interested by the thread title.
With speed controllers (I'm using some Botbitz ESCheap85's btw) it's not necessary to 'cut' the red wire as such. You can simply use a small flat headed screwdriver and lift up a small piece of plastic on the RC connector which holds the wire in place. Simply pull out the wire gently whilst simultaneously holding the plastic tab up. This way it's easy to just push it back into place again too.
